Firstly, take someones word who is reliable (drive to a local shop or two, or three and just flat out ask a mechanic what it would be worth. You may even get the odd fella' to offer his services on the side. This can save you hundreds).
The price can be expensive, sometimes prohibitively so as stated so pessamistically above. However, this is only in some cases. For example, if you get the trans used and mechanically inclined, the job honestly is not that taxing. Like any modification, time and attention to detail will pay off in the long run. As far as parts being swapped, even googling the subject '2000 GT Mustang Auto to Manual swap Kit' and see what you come up with in terms of parts, crossover kits etc.
Out of all the mustang online forums out there, you will find the proper guide and techniques. Guarenteed.
On the other hand, you can choose to pay for installation, which can be reasonable if a legitimate mechanic works on the vehicle. This kind of work is CHEAP. I would know, I do side jobs here and there and worked for Ford as a technician for 3 years. The running cost for some side jobs would blow your mind. A case of beer goes a long way, trust me.
IN short, get the parts used and pay someone on the side. The cost will be well over 1,000 obviously however a proper ballpark is hard to pinpoint. Ask a mechanic at your local shop.
